Adding Tcodes in Menu level fetches the data from SU24 tables such as USOBX_C,USOBT_C whereas adding tcode under S_tcode auth. object is where the the checks are maintained in Program level.
Moreover,User menu is displayed when we add a tcode to a role where as the menu is not displayed when we add a tcode in S_TCODE

When a Tcode is added to Role Menu tab, all the auth objects are pulled from SU24. Conceptually it is the right way to add a TCode to Role.
When we add a TCode throu S_Tcode, auth objects will not be pulled into role and the auth checks will fail. You cannot search these roles in SUIM by TCode assignment and lastly AGR_TCode will not show such roles in expected results.
