If you check in one file twice in EME, one with a tag and second without a tag - Will the version number change ? How to use in abinitio graph?

Yes.. the new version number will assign for the second checkin too..
You can use the latest version by checkout the object by keeping the latest version in the options.

i think two files are same then there is no need to create new version number....so we have to check two files and create version numbers to those...
