1-The pressure used(because that affects the flow rate of
the solvent)
2- The nature of the stationary phase(not only what
material is made of, but also particle size.
3-the exact compositionsof the solvent.
4-the temp of the column.

I think it is due to contamination of HPLC column remedy is column kept for wash with 100%polar solvent.
